For your version of 55_menu.js it looks like the "var EPJS_Menus = Class.create({" line is missing, you need to re-add this.

I am not sure how this would have gone missing.  Your 55_menu.js could be in either your archive's cfg/static/_javascript_/auto/ or in /opt/eprints3/lib/static/_javascript_/auto/.  So you should check both are correct.  However, if you have a version in your archive, this is the one that should be being used.

I think this is a typo in my documentation on  the EPrints 3.4.4 release page on the wiki:

This requires you to add ingredients/prototypejs to your inc file not ingredients/protyotypejs as I originally typo-ed with an extra 'y'.

Once you have updated be sure to reload your webserver and to avoid web browser caching be sure to hard refresh the page.  For most web browser that is Ctrl+Shift+R.
