You should be able to do this by adding the following line to your archive's cfg/cfg.d/plugins.pl or create a new file with any filename ending .pl in this directory (something like z_no_new_version.pl is probably the best choice, as the z prefix ensure it applies as late as possible, so it cannot be overridden by another configuration file):
$c->{plugins}->{"Screen::EPrint::NewVersion"}->{params}->{disable} = 1;
