Hi Francis,malloc related issues are very low-level. This is unlikely to be an issue with the EPrints software itself. I would check that you have a enough free memory and disk space. This may be an intermittent issue so a simple reboot may stop you getting this issue if you run generate_apacheconf again after a reboot.
The only significant change to generate_apacheconf in recent versions (specifically 3.4.6, I think) is creating an archive level cfg/static/javascript/auto/99_uploadmethod_file_max_size.js file and setting LimitRequestBody in the Apache config. By default these will both be set to 1 GiB and restrict the maximum size of file that can be uploaded to your EPrints repository. These are set by the setting $c->{max_upload_filesize} in lib/cfg.d/upload.pl. There is more information about a potential bug with this in 3.4.6 [1]. However, this potential bug could not cause a malloc error when running generate_apacheconf.
If neither a reboot nor increasing memory (and potentially disk space) fixes you issue let me know. I cannot really think of anything else I could advise. It is worth checking to see if any newly created Apache config files/directories have been created in EPRINTS_PATH/cfg/, as that may give a clue to when the error is occurring.
