I've noticed that the generated css file still contains input from the previously unistalled theme.
I'm sure tried everything to regenerate the css but I must be missing something.

Hi I installed a theme to have a look at how it was doing things but when I got rid of it to go back to use my own one, eprints reverts to a half default/half the deleted theme version.
In archives/arvhivename/cfg/cfg.d/branding.pl I have my theme named with:
$c->{theme} = "mytheme";
I'm presuming that it should be enabled somewhere else, but it worked previously before I tried out the other theme.
Any thoughts?
