Looks like after you have removed the fields, Xapian has problems to remove the field:terms that were created when you installed the plugin in the mentioned files.

I would recommend that you stop the indexer, delete all files in /usr/share/eprints3/archives/REAL/var/xapian/ , restart the indexer, and do a full reindex with

sudo -u apache /usr/share/eprints3/bin/epadmin reindex REAL eprint

This should create a clean Xapian index.
